I always linked it in my mind as having either come from "Snowbird" - someone who flees the trials of a cold winter to go someplace easier and more pleasant for a time.

Or

From the phrase: "Not a snowflake's change in Hell". - ie that they can't deal with trials and tribulations in life.

Thus a "Special Snowflake" (A phrase I heard in a movie or comedy special (but I never saw or read Fight Club, so it wasn't from there). The phrase as I remember hearing it was, "Well, aren't you a special snowflake.") being one who thought that they should be different and not subject to the laws of the place they were at.

So, thanks for adding another perspective.
